Re-entry of Indian nationals who possess status of residence in Japan
As there is lot of confusion in the official and unofficial communication regarding this matter, please see the clarification below.
Here are the latest guidelines from the Ministry of Justice / immigration, Japan. All those having residence in Japan, including students, are now allowed to enter Japan. First timers, not having residence in Japan, will not be allowed to enter yet. I think such people will be allowed in next phase.

Those who left Japan for India on or before 26-May-2020, shall contact the Japanese embassy as per the guidelines mentioned in the following link.

Those who left Japan for India on or after 27-May-2020, shall contact the Indian embassy as per the guidelines mentioned in the following link. Unfortunately, this circular still refers to Japan's decisions taken on 12-Jun-2020 whereas Japan has already changed its decision in July-end.

To enter Japan, following documents are required
1) Re-entry Confirmation Letter which can be obtained from the embassy / consulate Japan where applicants resides. Some consulates are asking for physical visit. Only they know why!
2) Certificate of Negative COVID-19 test result conducted within 72 hours of the departure time of the flight.
